Flankophile is a new bioinformatic pipeline for flanking region analysis, also known as gene synteny analysis. Flankophile can be used to compare flanking regions of antimicrobial resistance genes from different samples. Flanking region analysis is useful for surveillance of the spread of resistance genes since the flanking regions carry an extra epidemiological signal. If the gene sequence is identical between two samples, analysis of the flanking regions may shed light on whether or not the resistance genes likely come from the same source.
